Öğe Artificial Intelligence Based Video Processing Methods forPredicting COVID-19: Observational Study(2022) Yağın, Burak; Güldoğan, Emek; Çolak, CemilObjective: The aim of this study is to develop a high-performance model and web-based clinical decision making method to successfully distinguish and classify COVID19 from bacterial pneumonia, viral pneumonia and healthy controls with lung ultrasound (LUS) videos using appropriate video processing techniques and artificial intelligence (AI) methods development of the support system. Material and Methods: In this study, the open source LUS video dataset at https://github.com/jannisborn/covid19_ultrasound was used. The dataset includes 32 healthy controls, 24 COVID-19, 24 bacterial pneumonia and 12 viral pneumonia class videos. In the video processing stage, 300 image frames were taken from the videos in each class. The images were divided into 80% (960) training and 20% (240) test datasets. In the modeling phase, the convolutional neural network (CNN) method, one of the deep neural network architectures in the keras library, was used. Accuracy, sensitivity, specificity, precision, Matthews’ correlation coefficient and F1 score criteria are given to evaluate the performance of the model. A web-based system has been developed that can successfully detect COVID-19 using the, with the help of the AI-based model, Python Flask Library. Results: The accuracy in the test dataset was calculated as 93.39% for healthy control, COVID-19 and viral pneumonia, and 95.07% for bacterial pneumonia. Conclusion: According to the performance criteria values obtained with the video processing-based CNN model, it can be said that the developed system gives very successful predictions in the diagnosis of COVID-19, bacterial pneumonia and viral pneumonia.Öğe Çeşitli Çekirdek Fonksiyonları ile Oluşturulan Destek Vektör Makinesi Modellerinin Performanslarının İncelenmesi: Bir Klinik Uygulama(2017) Güldoğan, Emek; Arslan, Ahmet Kadir; Yağmur, JülideAmaç: Bu araştırmanın birincil amacı; çeşitli çekirdek fonksiyonları ile oluşturulan destek vektör makinesi modellerinin, Akut Koroner Sendromlu hastalarda diabetes mellitusu sınıflandırma performanslarının incelenmesi ve karşılaştırılmasıdır. Bu araştırmanın ikincil amacı ise, destek vektör makinesi modeli oluşturulurken kullanılan çeşitli çekirdek fonksiyonlarının parametrelerinin optimize edilerek en iyi sınıflandırma perfo rmansını elde etmeye çalışmaktır. Gereç ve Yöntem: Bu çalışmada incelenen veriler, İnönü Üniversitesi T urgut Özal Tıp Merkezi Kardiyoloji Anabilim Dalı için geliştirilen veritabanından geriye yönelik (retrospektif) olarak seçilmiştir. Çalışmadaki söz konusu veriler Akut Koroner Sendromlu hastalarda tip 2 diabetes mellitus ile değişik demografik ve klinik değişkenleri içermektedir. Akut Koroner Sendromlu hastalarda tip 2 diabetes mellitus'un sınıflandırılması için Destek Vektör Makinesi modelleri kullanılmıştır. İlgili modeller, ANOVA radyal tabanlı fonksiyon, bessel, doğrusal, Gaussian radyal tabanlı fonksiyon, laplace, polinomiyal ve sigmoid çekirdekleri ile oluşturulmuştur. Bulgular: Laplace çekirdek fonksiyonu ile oluşturulan en iyi sınıflama performansına sahip destek vektör makinesi modeline ilişkin doğr uluk, ROC eğrisi altında kalan alan, duyarlılık ve özgüllük [seçicilik] ölçütleri ile % 95 güven aralığı değerleri sırasıyla; 0.9804 (0.9716 - 0.987), 0.9332 (0.9096 - 0.9567), 0.9999 (0.9791 - 1.000) ve 0.9776 (0.9675 - 0.9852) olarak elde edilmiştir. Sonuç: İncelenen değişik çekirdek fonksiyonları ile oluşturulan modeller arasında söz konusu performans ölçütleri dikkate alındığında, en iyi sınıflama performansı laplace Destek Vektör Makinesi modelinden elde edilmiştir. In this study, we aimed to compare the effect of thiopental and ketofol on EA formation after nasal surgery. Material and Methods: This study was performed as a prospective, randomized, single-blind, clinical trial in 80 patients undergoing nasal surgery. The patients were randomly divided into two groups as thiopental (group P: 40) and ketofol (group K: 40). As the primary outcome; Riker Sedation Agitation Scale (RSAS) was used in order to evaluate EA at the 5th minute after extubation. As the secondary outcome; we aimed to evaluate predisposing factors causing EA. Results: The mean age of the patients was 38.55±13.12 in Group P, while it was 40.68±11.88 in Group K. The incidence of emergence agitation (EA) was significantly higher in Group P than in Group K. There was a statistically significant difference between the two groups (Group P: 12 cases (30%), Group K: 1 case (2.5%), P: 0.001). Residual sedation values in PACU were similar in both groups (P: 0.248). The duration of stay in PACU was significantly lower in Group P (P: <0.001). Duration of anesthesia, duration of surgery, time to extubation and time to verbal response times were similar in both groups. There was no statistically significant difference between the groups. Conclusion: In patients who underwent nasal surgery under general anesthesia; using ketofol instead of thiopental can significantly reduce EA.Öğe Destek vektör makinesi modelleri ile miyokard infarktüsün sınıflandırılması(İnönü Üniversitesi Tıp Fakültesi Dergisi, 2015) Güldoğan, Emek; Yağmur, Jülide; Yoloğlu, Saim; Asyalı, Musa Hakan; Çolak, CemilAmaç: Destek vektör makinesi (DVM), pozitif ve negatif örnekleri bilinen bir uzayı ikiye ayıran en iyi hiper-düzlemi bulmaya çalışan sınıflandırma yöntemlerinden biridir. Bu çalışmada, Miyokard İnfarktüsün (Mİ) DVM modelleri ile sınıflandırılması amaçlanmaktadır. Gereç ve Yöntemler: Sınıflandırmada kullanılacak Mİ verileri, İnönü Üniversitesi Tıp Fakültesi Kardiyoloji anabilim dalı için oluşturulan veritabanından rastgele alınan 184 bireye ilişkin bilgileri içermektedir. Tahmin edilen DVM’ler, DVM-Doğrusal ve DVM-Radyal Tabanlı kernel fonksiyonlarından oluşturulan modellerdir. Bulgular: Çalışmada incelenen grubun 90’ı (%48.9) Mİ hastası iken, 94’ü (%51.1) Mİ hastası değildi. Mİ’nin doğru sınıflama başarısı, DVM-Doğrusal modeli için %83.70 ve DVM-Radyal Tabanlı modeli için %90.76 olarak elde edilmiştir. Sonuç: Bu araştırmada Mİ’nin sınıflanmasında radyal tabanlı DVM modelinin, doğrusal DVM modelinden daha iyi sınıflama performansı gösterdiği belirlenmiştir. Farklı kernel tipi fonksiyonlara dayalı DVM modellerinin kullanımı, hastalıkların sınıflama performansını artırılabilir.Öğe Detection of Different Tissue Types of Colorectal Cancer Based on Histological Images Using Deep Learning Approach(2021) Güldoğan, Emek; Küçükakçalı, Zeynep; Ucuzal, Hasan; Çolak, CemilObjective: Automatic machine learning methods developed by employing deep learning approaches have been the focus of numerous studies nowadays. The objective of the current study is to design a web-based software that is used in the classification of tissue samples in colorectal cancer, based on eight different histopathological tissue types, to support physicians for the clinical diagnosis of colorectal cancer, and thus to enable physicians to make quick and accurate decisions. Material and Methods: An open-access data set (DOI: 10.5281/zenodo.53169) consisting of 5,000 histopathological images, including different histopathological tissue types of colorectal cancer, was used in the present study. Keras-based AutoKeras library was applied to classify the histopathological tissue types of colorectal cancer. Appropriate python language libraries were employed in the development of the web-based software. A deep learning-based model was constructed to predict eight histopathological tissue types of colorectal cancer. Results: The highest metric values among the performance criteria achieved for different tissue types of colorectal cancer were calculated for adipose type, and we found that accuracy was 0.996, sensitivity 0.992, specificity 0.996, precision 0.974, recall 0.992, and F1-score 0.983, respectively. This research differs from other studies in that it includes open access software. Conclusion: The web software based on the model proposed in this study provided promising predictions in classifying different tissue types from histopathological images of colorectal cancer. Thanks to the proposed software, the tissue types of colorectal cancer are easily understood by medical professionals and other healthcare workers. Hence, the workload of medical professionals can be reduced, and a faster consultation system can be formed.Öğe Development of Artificial Intelligence Based Clinical Decision Support System on Medical Images for the Classification of COVID-19(2023) Çolak, Cemil; Arslan, Ahmet Kadir; Ucuzal, Hasan; Köse, Adem; Yıldırım, İsmail Okan; Güldoğan, Emek; Çolak, M. CengizAim: The first imaging method to play an vital role in the diagnosis of COVID-19 illness is the chest X-ray. Because of the abundance of large-scale annotated picture datasets, convolutional neural networks (CNNs) have shown considerable performance in image recognition/classification. The current study aims to construct a successful deep learning model that can distinguish COVID-19 from healthy controls using chest X-ray images.Material and Methods: The dataset in the study consists of subjects with 912 negative and 912 positive PCR results. A prediction model was built using VGG-16 with transfer learning for classifying COVID-19 chest X-ray images. The data set was split at random into 80% training and 20% testing groups.Results: The accuracy, F1 score, sensitivity, specificity, positive and negative values from the model that can successfully distinguish COVID-19 from healthy controls are 97.3%, 97.3%, 97.8%, 96.7%, 96.7%, and 97.8% regarding the testing dataset, respectively.Conclusion: The suggested technique might greatly improve on current radiology-based methodologies and serve as a beneficial tool for clinicians/radiologists in diagnosing and following up on COVID-19 patients.Öğe Development of web-based software for acute coronary syndrome and a medical data mining application(2017) Yağmur, Jülide; Güldoğan, EmekAim: Medical data mining is based on data mining methods and related intelligent methods (e.g., granular computing, neural networks and soft computing) used in medicine. In this research, it was aimed to develop a web-based software and to implement medical data mining on the records of the patients with acute coronary syndrome.Materials and Methods: The data in this study included retrospective observations recorded in the database from the webbased software developed for Cardiology Department, Turgut Özal Medical Center, Inonu University. PHP (Personal Home Page) programming language and MySQL Database Management System were employed for the development of the web-based software system. Laplace Support Vector Machines (LSVM) was constructed to predict absence or presence of diabetes mellitus in patients with acute coronary syndrome.Results: A web based software performing data entry, query, delete, update, etc. was developed. As a result of medical data mining application, the accuracy and area under ROC curve with 95% CI were obtained as; 0.9804 (0.9716 - 0.987) and 0.9332 (0.9096 -0.9567), respectively.Conclusion: The developed web-based software created a very important infrastructure for implementing medical data mining applications. Belirlenen değişkenlerin optimum ölçeklendirme ile bağımlı değişken üzerindeki beklenen varyansı açıklama oranını görerek, değişkenlerin kısmi katkılarını ve istatistiksel anlamlılıklarını incelemek amaçlanmıştır. Analizler, TUİK (Türkiye İstatistik Kurumu) Hanehalkı İşgücü verilerinin 2016 yılına ait son altı aylık verileri üzerinden 2463 hane verisine kategorik regresyon (CATREG) uygulanmıştır. Çözümleme, IBM SPSS Statistics 20 programında yapılmıştır. Veri yapısına uygun ölçeklendirme ile çözümleme yapıldığında, 𝑅� 2 değeri model anlamlı çıkmasına rağmen yüksek seviyede çıkmamıştır. Optimum ölçeklendirme ile değişkenler tekrardan belli bir kısıt dahilinde ölçeklendirildiğinde, modelin anlamlı ve 𝑅� 2 değerinin belirgin şekilde arttığı tespit edilmiştir. Bu kapsamda optimal ölçeklemenin bu konuda kuvvetli olduğunu savunabiliriz. Optimum ölçeklendirme ile bağımsız değişkenlerin bağımlı değişkendeki varyansı açıklama oranındaki değişimler görülmüştür. Elde edilen optimum model sonrası 𝑅� 2 değerinin düşük seviyede kalması ve anlamlı beklenen değişkenlerin anlamsız çıkması ise analize sokulan verilerin tutarlılığının sağlanamamasından kaynaklanmaktadır.Öğe Investigation of Usability of Artificial Intelligence Semantic Video Processing Methods in Medicine(2022) Ucuzal, Hasan; Tunç, Zeynep; Güldoğan, EmekAim: The goal of this study is to produce user-friendly software for healthcare professionals with various approaches such as detection, identification, classification, and tracking of polyps contained in endoscopic images utilizing appropriate video/image processing techniques and CNN architecture. Material and Method: There were 345 photos in total in the study. These photographs are images depicting anatomical milestones, clinical findings, or gastrointestinal procedures in the digestive tract that have been documented and validated by medical specialists (skilled endoscopists). Each class has hundreds of images. The photos were downloaded from https://datasets.simula.no/kvasir, which is a free source for educational and research purposes. In the modeling phase, CNN and the Max-Margin object detection technique (MMOD), one of the deep neural network designs in the Dlib package, were employed. The data set was separated as 80% training and 20% test dataset using the simple cross-validation method (hold-out). Precision, recall, F1-score, average precision (AP), mean average precision (mAP), ideal localization recall precision (oLRP), mean optimal LRP (moLRP), and intersection over union (IoU) were used to evaluate model performance. Results: When the previously described steps were performed on the open-access video image dataset of endoscopic polyps in the current study, all performance metrics examined in the training dataset received a value of 1, whereas, in the test dataset precision, sensitivity, F1-score, AP, mAP, oLRP, and moLRP were 98%, 90%, 94%, 89%, 89%, 48%, and 48% respectively. Conclusion: The proposed approach was found to make accurate predictions in the diagnosis of gastrointestinal polyps based on the values of the calculated performance criteria.Öğe Myocardial infarction classification with support vector machine models(J Turgut Ozal Med Cent, 2015) Güldoğan, Emek; Yağmur, Jülide; Yoloğlu, Saim; Asyalı, Musa Hakan; Çolak, CemilAbstract Aim: Support vector machines (SVM) is one of the classification methods that aims to find the best hyper-plane separating a space into two parts with known positive and negative samples. The goal of this study is to classify myocardial infarction (MI) using SVM models. Material and Methods: The data used in the MI classification contains information related to 184 individuals which is randomly taken from the database created for the Department of Cardiology, Faculty of Medicine, Inonu University. Estimated SVMs are models generated from the SVM-linear and SVM-Radial Based kernel functions. Results: In this study, 90 individuals of the study group (48.9%) are MI patients, while 94 (51.1%) patients are not. The classification success rate is 83.70% for SVM-linear model and 90.76% for the SVM-Radial Based model. Conclusion: In this study, it is observed that SVM-Radial based model presented a better classification performance than the linear SVM model. OkanAbstractAim: Despite the advanced diagnostic methods we use today, the rate of negative digital subtraction angiography (DSA) is 15% in patients diagnosed with subarachnoidal hemorrhage (SAH), and these types of hemorrhages are named as non-aneurysmal (NASAH). Various factors such as inadequate interpretation of the beginning angiography, vasospasm, thrombosis, intra-cerebral hematoma pressure may cause DSA to be negative. This study aims to determine the causes of bleeding in patients who were suffered from NASAH.Materials and Methods: The study evaluated 664 patients with SAH from 2010 to 2016. DSA was performed on these patients within the first 3 or 6 hours. Sixty-seven patients with DSA negative were included in the study group. The patients were divided into three groups as perimesencephalic subarachnoidal hemorrhage (PMSAH), non-perimesencephalic subarachnoidal hemorrhage (nPMSAH), CT negative subarachnoidal hemorrhage (CT negative SAH). These three groups were evaluated based on age, gender, Glascow coma scale (GCS), World Federation of Neurosurgical Societies (WFNS) grade, Hunt and Hess Classification and Fisher’s scale, hospitalization time duration, complications and computerized tomography (CT), and cervical and cranial MRI was performed on patients without correlation between DSA results if needed.Results: Of the 664 patients diagnosed with SAH, 67 (10.09%) had NASAH. Statistically significant differences were found between CT Negative SAH and PMSAH and CT Negative SAH and nPMSAH in terms of the variables of GCS during hospital admission and total duration of hospitalization. Statistically significant differences were found between CT Negative SAH and PMSAH and nPMSAH in terms of the variables of GCS during hospital discharge. There were statistically significant differences between the types in terms of WFNS Classification, Hunt and Hess Classification and Fisher’s Scala.Conclusion: We believe that this study will contribute to the literature about the necessity of performing additional radiologic imaging during clinical follow-up since belated diagnosis in patients with NASAH may increase mortality.Öğe Performance Comparison of Some Imputation Methods Used in Missing Value(s) Analysis: A Simulation Study(2019) Arslan, Ahmet Kadir; Tunç, Zeynep; Güldoğan, Emek; Çolak, CemilAbstract: Objective: In a research, it is not desirable that the dataset to be used contains missing value (s) and researchers try to cope with this situation. PSY genelde ateşli silah yaralanmaları, penetran ve künt travmalar sonucunda meydana gelmektedir. PSY’de kısmi kesilerde iyileşme görülmesine karşın, tam kesilerde iyileşme daha nadir olur ve bu vakalar cerrahi operasyona adaydır. Birçok çalışmada cerrahi müdahalenin şekli ve cerrahi zamanlamada farklılıklar görülmektedir. PSY’de farklı cerrahi prosedürler mevcuttur. Electromyelography (EMG) bulguları tanı ve takipte önemli olup bu konuda yol göstericidir. Bu araştırmada, İnönü Üniversitesi Beyin Cerrahisi kliniğinde periferik sinir travması nedeniyle cerrahi operasyon yapılmış olan hastaların uzun dönem klinik sonuçları ile literatüre katkısı olacak bir çalışma yapılmıştır. PSY nedeniyle cerrahioperasyon yapılan 15 hasta; yaş, cinsiyet, travma türü, ameliyat öncesi ve sonrası EMG bulguları, ameliyat öncesi ve sonrası nörolojik muayene sonuçları açısından değerlendirildi. İstatistik analizlerde Pearson Ki-kare testleri kullanıldı. İstatistiksel olarak p<0,05 çıkan sonuçlar anlamlı kabul edildi. Analizlerde IBM SPSS Statistics 26.0 programı kullanıldı. Sonuç olarak; PSY’lerinde bir yılı aşan tedavi edilmemiş hastalarda iyileşme oranı düşük olsa da çalışmamızda bu oran daha yüksek çıkmıştır. Akademis yenlerin belirli kriterlere göre Turgut Özal Tıp Merkezi hastane otomasyonunda yer alan hastaların laboratuar sonuçlarını sorgulamalarım sağlamak ve sorgu sonuçlarım istatistik çalışmaların yapıldığı SPSS paket programında kullanılabilecek bir dosyasa haline getirmek için arayüz geliştirilmesi ve bu arayüz geliştirilirken kullanılan hastane bilişim sistemleri açıklanmıştır. Arayüz geliştirmede php programlama seçilmiş ve sorgulamalar tamamen internet üzerin den kullanıcı yetkilendirme ile yaptırılmıştır.
